However, when I cooked the beans, they went back to their original form!?!?!

It might be the thing I mentioned with the pinto beans then - differential absorption between the hulls of the beans and the "meat" of them. If that's the case, then I can only theorize that when you cooked them, the added heat may have caused the "meat" to swell enough to re-fill the hulls again, maybe by increasing the absorption of the water?
